They would have had to adjust Flynn's history as well, since if Encom had the digitization tech already, his Legacy storyline gets a few cracks.
Yes, it would have fit nicely as a hypothetical '1.5' between the original and Legacy but had 2.0 been allowed to be canon, there would have definitely been some discussion in Legacy by Alan (Boxleitner) in regards to all the events in the game, especially the attempted takeover of Encom by fCon, since IIRC, the entire game takes place on Encom's 'systems' and all the digitization tech belongs to them (Encom) and fCon is illegally using it.
It's a damn shame the whole atmosphere of the game lends itself to be a much better sequel if it had been a few years later that 2.0 was released, I think we would have seen a much different movie in the theaters. You also have to take into effect that the game was officially rendered 'non-canon' as soon as the hype machine for Legacy was turned on (Lisberger wasn't directing, the new director wanted to take Tron in the direction it did) There was just a disjoint, and unfortunately, the game fell through the cracks. The general population just wasn't as interested in the technology of the time as now. The Internet was just starting to reach its' stride (first tastes of Wifi, broadband over dialup, streaming media), and all the interconnection we take for granted now was just starting. Technical issues aside, I think that 2.0 came out well ahead of the Tron nostalgia curve the whole 'retro-coolness' that is so prevalent today didn't really take off until many years after its release, so the game suffered from a lack of interest. I've looked into this, actually, since I loved the game, and thought it was a much better 'sequel' than Legacy.
